Classic stories with pagan connotations -
William Hartnel - The Time Medler (not very pagan but has vikings and the Doctor drinking mead from a horn at a bonfire)
Jon Pertwee - The Daemons (One of the best Doctor Who stories ever, lots of magick but with a sci-fi explaination.)
Tom Baker - The Masque of Mandragora (Evil pagan cult but still awesome)
Tom Baker - Image of the Fendahl (The super natural origins of humanity, quite a bit of magick and psychic stuff.)
There are others but I reckon these are the best.
From the new series there is of course -
Christopher Eccleston - The Unquiet Dead
David Tennant - The Impossible Planet/The Satan Pit (not pagan but with an interesting religious basis)
David Tennant - The Shakespeare Code (witches from another world.)
